Plot: Sergei Zavorotko (Callan Mulvey) and The American (Freddie Prinze Jr.) walk through Dr. Otto Wolfgang Ort-Meyer's now abandoned asylum in the Romanian mountains. They observe blood splatter on the walls. They eventually make their way to the security room. They type in a password on the computer and watch the last recorded video which shows Agent 47 (Ed Skrein) take out all the clones and kill Ort-Meyer. Sergei expresses being impressed by Agent 47's skills on the tape. The American tells him that he can get the job done in-person as well, having witnessed a previous contract completed by 47 in Rotterdam. Sergei insists that he needs to hire Agent 47, no matter what. The American is doubtful Zavorotko will be able to hire 47 as he practically vanished off the face of the earth. Zavorotko tells The American to find Agent 47 and make sure he's ready to work.
Diana Burnwood (Charlotte Riley) is called into the office of the director of ICA, Erich Soders (Ulrich Thomsen). Soders asks if Burnwood and her people have managed to find any information regarding Agent 47's disappearance. Burnwood explains that 47 managed to dispose of all their tracking devices. Soders asks about 47's finances, but Diana tells him that Agent 47 never kept any of his financial assets in banks, so there's no way to trace him through his money and no way of even knowing how much money he currently has - assuming he's even still alive. Soders is frustrated by the lack of results, but asks Diana to continue searching.
In the Sicilian countryside, a small Catholic church sits on a hillside. A man tends the expansive garden of the church. He wipes the sweat away from his eyes, revealing himself to be Agent 47. The church's priest, Father Emilio Vittorio (Franco Nero), brings 47 a glass of water. 47 thanks the priest for the water, Vittorio in turn thanks 47 for his fine work on the church's garden. As 47 drinks the glass of water, Father Vittorio asks 47 if he is finally willing confess his sins. Agent 47 declines the offer, and says perhaps tomorrow he will be more willing to unburden himself. Father Vittorio jokes that that's what 47 said yesterday. 47 says he means it just as much today as he did then. Father Vittorio invites 47 inside for a glass of wine, but 47 declines the offer, saying he has a lot more gardening to do that day.
The next day, Agent 47 enters the confessional booth inside the church. Father Vittorio asks 47 who he can help him. Agent 47 says he's finally ready to confess his sins. 47 tells Father Vittorio about how he was raised to be a killer and that he's been hired to kill dozens of people. Father Vittorio asks Agent 47 if he repentant. 47 isn't sure how to answer the question. He has never known any other life. Father Vittorio tells 47 that it isn't his fault he became a killer, and that each person is a creature of their environment. Agent 47 asks what he should he do. Father Vittorio asks Agent 47 if he wants to be absolved of his sins. 47 asks whatthat would require. Father Vittorio simply brings up his invititation for wine again. Agent 47 cracks a rare smile and says he'll be by later, and leaves the confessional booth.
As Father Vittorio searches through his wine collection he hears the doors to the church open. He says that he wasn't expecting Agent 47 for a bit longer and walks out to greet him. When he gets to the entrance he doesn't find 47, but rather Giuseppe Guillani (Ricardo Scamarcio) and a group of imposing men. Father Vittorio tells them that the church is closed for the evening. Guillani begins beating Father Vittorio. Father Vittorio asks what Guillani wants. Guillani says that Vittorio is merely collateral damage.
Later that night, Agent 47 enters the church to find it in disarray. He looks around and finds a broken bottle of wine and some blood on the floor. He heads up to the church's pulpit where he finds a ransom note demanding $500,000 for the safety of Father Vittorio. Agent 47 heads out to the church's garden and begins digging. Finally, he pulls out a suitcase and brings it inside. He opens up the suitcase and pulls out two handguns. He then pulls out and puts on his trademark suit.

Plot: At the ICA Headquarters, Director Erich Soders (Ulrich Thomsen) asks Diana Burnwood (Charlotte Riley) for an update on the search for Agent 47. She tells him that unfortunately they still don't have any leads. Suddenly Diana's phone rings. She looks at the caller ID, but it says "unknown caller". She decides to answer it. On the other end of the line is Agent 47 (Ed Skrein). He tells Diana that he is willing to undertake a contract for the Agency in exchange for information. Diana puts the call on speaker phone and Soders asks 47 what exactly he wants. 47 explains that a friend of his has been kidnapped, and that he will work for the Agency in exchange for their help in locating the kidnapper.
Sergei Zavorotko (Callan Mulvey) and The American (Freddie Prinze Jr.) are back at Ortmeyer's asylum searching the premises for anything they have missed previously. They eventually uncover a secret staircase in the basement, leading down to a subterranean living quarters where they find #17 (Ed Skrein), another clone of 47. Zavorotko invites 17 to leave with them. 17 asks what happened to Dr. Ort-Meyer, and The American tells him that Ort-Meyer was assassinated by another of his subjects. Upon hearing this, 17 agrees to come with Zavorotko and The American.
Agent 47 and Diana meet near Vatican City in Italy. She gives a tablet containing information on his target, Sicilian mob boss Giuseppe Guillani (Ricardo Scamarcio). Diana gives him the location of Guillani's estate, Villa Borghese. Additionally, she goes over the estate's security, showing 47 the best entry points.
Agent 47 sneaks into the Villa Borghese by knocking out a guard with an anesthetic. He sneaks through the house and up behind Guillani. Agent 47 pulls out a garrote wire and slowly strangles Guillani. Gasping for air, Guillani tells 47 that the priest is already gone. 47 pauses and asks Guillani what he means. Guillani tells 47 that he was hired to kidnap the priest from the church, but that somebody else has already taken the priest away from the villa. 47 starts strangling Guillani again, but gets impatient and decides to simply snap Guillani's neck. Guillani's guards walk in on 47 after the kill and open fire on him. 47 quickly leaps out the window to escape the villa.
47 calls Diana and demands to know why the contract happened to be someone involved with his friend's kidnapping. Diana insists she doesn't know, but that she uncovered satellite footage showing the priest being dragged away from Guillani's estate by four Russian men. Diana says that she can continue to try to locate his friend, but that 47 will need to continue working for the Agency in the interim. 47 begrudgingly agrees and asks where Diana needs him to head next. Diana tells him that she has booked a flight to St. Petersberg, Russia for him already. The flight is in the morning. Agent 47 sits down in a patch of grass and pulls out a set of rosary beads from his pocket. He squeezes the beads so hard that they break.

She apologizes for 47's lack of luck at the mansion. She says it's hard to tell where Father Vittorio was taken after the mansion and they lost track of him at the airport. The Agency believes they have fulfilled their side of the deal and expect 47 to complete a minor assignment in St. Petersberg. She goes on to tell 47 that his mission is to take out an ex-KGB general in a secret meeting. 47 asks who the general will be meeting with, but Diana says that nobody knows exactly.
Agent 47 arrives outside of the meeting at the Kirov Park where he observes two Generals, General Makarov (Vladimir Mashkov) and General Bardachenko (Vladimir Kulich), and an unknown third man (Grigory Dobrygin) sitting talking along a path. Agent 47 calls Diana to confirm which of the two generals he is supposed to kill. He sends her a picture of the three men to help clarify the matter. She isn't sure which of them is the target at first. The meeting begins to end and 47 tells Diana to hurry up and point out the target.
The meeting ends and the three men all head their separate ways. Diana finally tells him to kill General Makarov, but tells him to do it while the General is alone as the third man is a mafia figure, Igor Kobasko. Agent 47 follows Makarov away from the meeting and stabs him in the throat from behind. Suddenly, 47 is attacked by Kobasko. Agent 47 struggles with the sneak attack, but manages to overpower Kobaska and begins beating him to a pulp.
Agent 47 calls Diana to tell him its done, but she gives him bad news. The client wants General Bardachenko killed as well, and that the contract will not be considered fulfilled until he is. Agent 47 is livid. Diana tells him that they have information that Bardachenko is interrogating people in the basement of the military facilities just off Nevsky Prospekt. 47 will be able to find and eliminate the target there.
Agent 47 makes his way into the military facility in disguise as a Russian soldier. 47 makes his way through the multi-level maze of corridors of the Soviet era facility. He comes across the sound of someone being beaten behind a door. He knocks on the door and asks for the general. Bardachenko answers the door and Agent 47 immediately shoots him in the head with a silenced pistol. Bardachenko's body hits the ground. A voice from inside begs 47 not to kill him. Agent 47 enters the room and finds a beaten and bloodied Agent Carlton Smith (Will Arnett) tied to a chair. Agent Smith expresses relief at the sight of Agent 47, who rolls his eyes and releases Agent Smith from his ties. Agent 47 asks Smith if he's ever considered not getting captured by the bad guys. Agent Smith doesn't have an answer. Agent 47 starts walking away and calls Diana.

He tries to show them his CIA credentials, but they don't believe him and threaten to call the authorities on him if he doesn't leave the airport peacefully.
When 47 lands in Japan, Diana contacts him with more information. She tells him that the actual target of the contract, Masahiro Hayamoto (James Saito), hasn't been seen in over 15 years, but that his son Masahiro Hayamoto Jr. will be at an event in Tokyo. 47 asks what good that does him. Diana then tells him to kill the son and plant a tracking device on the body in order flush out the real target. 47 says that plan is downright sinister before hanging up.
Agent 47 enters the event dressed as a waiter. He poisons one of the appetizers and hands it to Masahiro Hayamoto Jr. (Shin Koyamada). Hayamoto Jr begins convulsing on the ground. 47 rushes over to him and pretends to perform CPR, but is actually planting a tracking device on the dying man.
Agent 47 sits at a restaurant and watches on his GPS system as Hayamoto Jr's body is brought to Katsuyama Castle for the funeral. 47 poses as a limo driver and drives up to the castle, but they don't let him in without an invitation. Frustrated that his plan didn't work, Agent 47 resorts to hopping over a gate and sneaking inside, but as soon as he gets across the gate he is met by a trio of guard dogs. 47 begins running away from the dogs, making it through an open window.
47 looks observes his surroundings: a bedroom with an unmade bed. Just then, Lei Ling (Li Bingbing) enters the bedroom. She immediately recognizes him, but it takes 47 a second to recall that she was the prostitute she rescued when he assassinated Lee Hong. He asks her what she's doing there and she tells him she was just seeing a client. Agent 47 is disappointed that she has gone back to being a prostitute, but decides to use it in his favor and asks for her help. She says she owes him her life, so will do anything he asks. He asks her to lure Masahiro Hayamoto into the bedroom for him to kill. She kisses 47 on the cheek and says to give her just a few minutes.
Not too long later, Lei Ling re-enters the bedroom with Hayamoto. Masahiro pulls his pants down and tosses Lei Ling onto the bed. Agent 47 comes up behind him and strangles him to death with a garrote wire. Lei Ling asks 47 if he's interested in having some fun, but 47 simply tells her he doesn't do fun and exits the bedroom.

Agent 47 enters the event dressed as a waiter. He poisons one of the appetizers and hands it to Masahiro Hayamoto Jr. (Shin Koyamada). Hayamoto Jr begins convulsing on the ground. 47 rushes over to him and pretends to perform CPR, but is actually planting a tracking device on the dying man.
Agent 47 sits at a restaurant and watches on his GPS system as Hayamoto Jr's body is brought to Katsuyama Castle for the funeral. 47 poses as a limo driver and drives up to the castle, but they don't let him in without an invitation. Frustrated that his plan didn't work, Agent 47 resorts to hopping over a gate and sneaking inside, but as soon as he gets across the gate he is met by a trio of guard dogs. 47 begins running away from the dogs, making it through an open window.
47 looks observes his surroundings: a bedroom with an unmade bed. Just then, Lei Ling (Li Bingbing) enters the bedroom. She immediately recognizes him, but it takes 47 a second to recall that she was the prostitute she rescued when he assassinated Lee Hong. He asks her what she's doing there and she tells him she was just seeing a client. Agent 47 is disappointed that she has gone back to being a prostitute, but decides to use it in his favor and asks for her help. She says she owes him her life, so will do anything he asks. He asks her to lure Masahiro Hayamoto into the bedroom for him to kill. She kisses 47 on the cheek and says to give her just a few minutes.
Not too long later, Lei Ling re-enters the bedroom with Hayamoto. Masahiro pulls his pants down and tosses Lei Ling onto the bed. Agent 47 comes up behind him and strangles him to death with a garrote wire. Lei Ling asks 47 if he's interested in having some fun, but 47 simply tells her he doesn't do fun and exits the bedroom.

A helicopter arrives on the container ship to take Agent 47 to nearby Kuala Lumpur, Malaysia. 47 then makes his way on foot to the Petronas Towers. He calls in the fire department, saying he smelled smoke in the building. When the fire fighters arrive, 47 knocks one out and steals his uniform. 47 then heads through the security checkpoint. Security ushers him in even though the metal detectors are going off around him. 47 then heads down into the basement where Charlie Sidjan (Nico Santos) is sitting at a row of computers. 47 splits his head open with the fire axe. He then notices a picture on one of the computers of two identical twin brothers, one of whom is Charlie Sidjan. 47 immediately calls Diana and tells her that he's pretty sure Sidjan has a twin brother. She tells him to continue on to find the software while she looks into that.
47 looks at a security monitor and notices the other Sidjan twin in a penthouse. Diana reminds him to go to the server room to place a dongle on the master server, that way the client will be able to access the system and retrieve the encoded information. 47 arrives to the door to the server room, but it's locked. He asks Diana if she has the code, but she says she does not, but she does mention that the room is air conditioned. 47 heads to the maintenance room and enters the air ducts. Diana tracks his position until he is just above the server room. 47 then breaks through the vents and crashes down into the server room below. Agent 47 attaches the dongle to the building's main server and walks out of the room.
Diana informs Agent 47 that she believes he killed Charlie's brother Brat, and that Charlie is on the penthouse level of the building. Agent 47 enters an elevator and hits the 'P'. When the elevator opens, 47 finds himself standing in front of an entire security team. They attack him with stun batons, but 47 rips one away and begins incapacitating the team with it.
Agent 47 then heads down a hallway where he finds Charlie Sidjan (Nico Santos) in a Jacuzzi. Charlie invites 47 to join him, but 47 respectfully declines. Charlie asks if 47 has already killed his brother and 47 nods his head. Charlie laughs that it's been a good ride just before Agent 47 shoots him in the head. He holds a gun at the driver and tells him to act naturally. The security guards run past the car. When they are no longer within sight, 47 gives the driver a nod and exits the car and disappears into a crowded bazaar.
Agent 47 calls his handler Diana Burnwood (Charlotte Riley) and lets her know that the contract was executed as planned. She tells him good job and tells her that she may finally have a lead that could help them locate the man who presumably killed 47's friend Father Vittorio. She tells him to meet up with one of the Agency's CIA contacts in Australia as soon as possible.
Agent 47 touches down in Sydney, Australia. He sits down on a park bench near the Sydney Opera House. A moment later Agent Carlton Smith (Will Arnett) sits down net to him. Agent 47 says that's awfully coincidental. Agent Smith tells Agent 47 that there is one more name on the list: Sergei Zavorotko. Smith suggests that Zavorotko could be the one behind the contracts to tie up the loose ends. Agent 47 tells Smith that he is actually surprised how useful that information is and asks if he has a location on Zavorotko. Smith tells him Zavorotko is practically a ghost, but that he will do some digging.
As Agent 47 and Agent Carlton Smith are wrapping up their meeting, 47 is attacked from behind. 47 gets the attacker off of him only to find that the attacker looks identical to 47. Smith is confused and asks why there are two of him. 47 and 17 begin fighting with hand to hand combat. Agent Smith pulls out a gun, but isn't sure which bald-headed assassin is Agent 47. They continue fighting throughout the expansive steps outside of the Sydney Opera House. Smith yells that he doesn't know which one of them to shoot. Agent 47 yells at Smith to shoot them both. Smith shrugs and shoots both 47 and 17, sending them over a railing and into the ocean.

Soders is furious and demands a search team be sent out to Sydney to investigate with Diana on the ground supervising the search. She asks Soders why he wants her there in person, and he says that 47 seems to have a soft spot for her so if he's still alive he'll most likely contact her directly away from the eyes and ears of the ICA.
In Sydney, Diana supervises the search for the body of Agent 47 in the waters near the Sydney Opera House. A diver gets excited and announces that he thinks he found 47's body. The body is pulled out of the water and it looks just like 47, but Diana notices that the body is wearing an orange tie. The others ask why that's so odd, and Diana tells them that Agent 47 would never be caught dead wearing an orange tie with a black suit. The diver comments that he is dead, so maybe it happened. Diana tells them that it's complicated, but this body is certainly not Agent 47 and that they better keep looking.
Agent 47 (Ed Skrein) arrives in Miami alive and well by boat. He then walks down the beach looking at the houses along the shore. Finally he finds what he's looking for and walks up some stairs and right into a upscale beach house. Agent 47 takes a look around and when he finds the house is empty, sits down on a couch and waits.
Diana Burnwood receives a call from a United Nations contact stating that Sergei Zavorotko has been seen in Sicily. Diana finds it interesting that Zavorotko would head back to the area of the kidnapping of Father Vittorio and calls Soders about it. She tells Soders that Agent 47 probably has contacts of his own and will probably come across the same information, so if Agent 47 is still alive, he's sure to show up in Sicily.
The American (Freddie Prinze Jr.) enter the beach house and finds Agent 47 waiting for him. The American calmly walks over to the bar and offers 47 a drink. 47 tells him that he doesn't drink. The American says that's too bad, he's missing out, and pours himself a scotch. The American then sits down across from Agent 47 and asks him what he wants. Agent 47 simply says he wants to find his friend, Father Vittorio. The American laughs and asks if 47 even knows why the priest was kidnapped in the first place. Agent 47 says he doesn't care, but The American decides to tell him anyways that some very powerful people wanted Agent 47 to continue working for ICA. Agent 47 tells The American to cut to the chase and give him Vittorio's location. The American tells him that the priest can be found right where he last saw him at the church in the Sicilian countryside. Agent 47 (Ed Skrein) walks through the small village of Gontranno. When the various pedestrians and shopkeepers see 47 walking through town, they rush inside, leaving 47 to walk down the village streets alone like a ghost town. He starts walking up a steep hill toward the church.
Inside the church, Sergei Zavorotko (Callan Mullvey) sits with a gun aimed at Father Emilio Vittorio (Franco Nero). Sergei tells Vittorio that he will now get to see his pal Agent 47 die all because he wanted to rescue him. Sergei calls 47 foolish for doing such a thing, but Vittorio says that in the eyes of God, protecting a friend could never be considered foolish. Sergei scoffs at his remarks and tells his body guards to head outside and take care of Agent 47. Sergei then takes Vittorio over to a window to watch the ensuing violence outside.

Agent 47 assures Sergei he doesn't know anything about him. Agent 47 throws his gun aside and tells Sergei that he wants to kill him with his bare hands. Sergei tosses his gun aside as well and charges at 47, tackling him into the garden. 47 and Sergei fight, tearing the garden 47 previously planted to shreds. Inside the church, Vittorio holds his rosary beads praying as he watches the fight from the window. 47 lands several good hits on Sergei in a row, so Sergei grabs a shovel and starts swinging it at 47, who asks Sergei what happened to a fair fight. Sergei says there's no such thing as a fair fight. Sergei swings down the shovel toward 47's head, but 47 quickly grabs a pair of gardening shears from the ground and throws them at Sergei's chest. Sergei stumbles backward and falls in to a flower bed.
